How deep does the water need to be to jig or bait fish straight down? That is, at what depth will the presence of my kayak not spook the fish?

The answer is not the same for every body of water. A crystal clear lake might be one extreme and a dark colored river might be something else. I've caught walleye in colored rivers in 6' under the boat, but very clear, still water is another story. Putting a shadow over fish is never a good idea. It also has to do with how much noise you are making. Stealthy approaches can tolerate closer to the fish than banging on the bottom of the yak. The real answer, like many things in life, is that it depends.
